Stop both containers, stop vzquota (I would drop it) and make the move.

Ex:
vzctl stop $VE1
vzctl stop $VE2

vzquota off $VE1
vzquota off $VE2

vzquota drop $VE1
vzquota drop $VE2

Now move the folders.

When you start the container it will take some time because it will "rebuild" quota.
