Can it be a cron issue?
i mean, might be some cron jobs are scheduled on HN or/and in VE(s) (for example updatedb) which might slow the node dramatically, especially if they are going to run at the same time.
Could you check the node's load when it becomes slow? Which processes eat the resources?
