I have noticed that there is a file in /etc/rc.d/init.d called vzquota
that keeps coming back even after I delete it. Is there any way to not
have this file re-create itself or remove it permanently?

It is vzctl VPS startup scripts which create this service file if 2nd
level quota is enabled in VPS.
You can check vzctl scripts.
