Кажется, я понял, в чём проблема.
Вы писали, что в конфиге прописано следующее:

DISK_QUOTA=yes в глобальном конфиге включено
QUOTAUGIDLIMIT = 100 в конфиге впса включено

Но нужно писать
QUOTAUGIDLIMIT=100
БЕЗ ПРОБЕЛОВ!

Тогда при старте VPS появиться
Setting quota ugidlimit: 100
и edquota должна работать.

Пишите, получилось ли.
