Hi, I would like to know if it is possible to somehow tweak openvz
enabled system , so that i could use it's two level quotas feature
to setup quota for specific directories without actually running
VEs inside these directories.

I do not believe so, but you should elaborate with an example so it is more clear what you are wanting to do. openvz is a resource container framework, so if you are not using any containers, it will probably not solve your problem.
